I have an '06 4Runner that is a beautiful vehicle inside and out BUT the frame is rusted, bad. Is there any way to repair it?

I hope so, for your sake. You'll need to post several detailed photos in order to get good responses.

Frame swap from a donor with the opposite problem?

Unless "bad" rust means something else to you. Without pictures, one usually assumes the rust is not merely cheeky, naughty, insufficient, or raised wrong... it's straight up "bad", and unable to be rehabilitated.
