Since the day I installed my Magnuson SuperCharger, Headers, Exhaust and cold air intake, I have had check engine, hill descent, and traction control lights on. With the hill descent and traction control lights on, I am unable to use my cruise control. I unplugged the battery and lights disappeared and cruise control functioned as normal until the light came back on 30 minutes later.

Any suggestions to get rid of all the lights?

I am guessing you used magnuson canned tune provided with the kit. Have you discussed with magnuson? Maybe they can provide a tune update or something.

Are you able to pull codes to see what is set?

Yes, my performance shop has talked to them with no luck.

The codes all basically have to do with emissions.

I thought adding Air intake / headers / exhaust voided the Mag warranty ? They want you to keep everything stock.

Never have been told this, nor was that message relayed to my installer when modifications were exchanged with them.

Have the codes read with a scanner than can access all the modules.

Did you put the Magnuson tune back in after disconnecting the battery? Other than that, could be the tune doesn't like the headers. On another note, is your installer Magnuson approved?

I believe they're kool with intake and exhaust. Headers ... maybe not so much.

Since it's emissions codes - if you haven't check for vacuum leaks and make sure the PVC (Code P0171), Purge Valve/Solenoid and EVAP system is functioning. (Usually throws a P0496,P0441,P0443 or P0445 code)
The pre-cat O2 sensors (that measure the air to fuel ratio directly after combustion) bank1 sensor 1 & bank 2 sensor 1 are right off the factory exhaust manifolds (which BTW are pain in the ass to change), switching to headers - I wonder how the shop mounted those back into the exhaust system. (Common pre-cat O2 codes are P0135 & P0141)
The post-cat O2 sensors bank1 sensor 2 & bank 2 sensor 2 (measure the air to fuel ratio directly after cat's) these want to see a wave length that is constant and not switching from rich to lean. (Common codes are P0420, P0421 & P0422)
Again since it's emissions codes, the airflow from the cold air intake thru the headers into the exhaust, has most likely change the back pressure and might be producing a different reading across the O2 sensors then the Magnuson mapping expects to see in it's tune.
I would also check to see if the O2 sensors or the wiring might have been damaged (you had a lot of work done), or if the O2 sensors were replaced with non-oem that could be the issue.
Also, check the scanner and see what the fuel trims are and if the ECM is trying to overly adjust the fuel trims.
If you deleted the CAT's well - then you deleted the CAT's.........

The Magnuson Warranty is crap if you actually read it.

Normal power train warranty is what, 5 year / 60,000 miles?

For the Magnuson Limited Powertrain Warranty to go into effect the vehicle has to be under 3 year 36,000 miles for the warranty. The reason is because their warranty expires 3 years from the original in service date or 36,000 miles, whichever comes first. Meaning if you put the supercharger on at 30,000 miles, Magnuson will give you a 6,000 miles of powertrain warranty - Toyota is not going to warranty a powertrain failure with a supercharger added so all in all if you supercharge it you’re losing 2 years and 24,000 miles of powertrain warranty.

Their trans coverage is capped at $2500, rear axle coverage is capped at $1500, you have to have all factory recommended maintenances performed, and their list of things that void the warranty are:

“ABUSE RELATED TO OVERLOADING, OVERDRIVING, PCM RECALIBRATION, MISUSE, NEGLIGENCE, ROAD CONDITIONS, UNAPPROVED TIRE SIZE AND/OR TIRE COMPOUND, AND OTHER NON MAGNUSON PRODUCTS, LLC. APPROVED MODIFICATIONS. MAGNUSON PRODUCTS, LLC. APPROVED MODIFICATIONS ARE LIMITED TO THE FOLLOWING: EXHAUST MODIFICATIONS BEYOND THE CATALYTIC CONVERTER (REFERRED TO AS CAT-BACK OR POST CAT); WHEEL AND TIRE MODIFICATIONS THAT ARE WITHIN FIFTEEN PERCENT (15%) OF OEM OR FACTORY EQUIPPED SIZE (MODIFIED TIRES ARE ONLY ALLOWABLE IF THEY ARE ONE HUNDRED PERCENT (100%) STREET COMPOUND).

ANY DAMAGES TO THE VEHICLE AND/OR MAGNUSON PRODUCTS, LLC SUPERCHARGER SYSTEM DURING THE INSTALLATION PROCEDURE, PARTICIPATING IN OR PREPARTION OF THE VEHICLE FOR OFF-ROAD AND/OR RACING (ON A TRACK OR OTHERWISE), FIRES, FLOOD, RIOTS, ACTS OF WAR OR TERRORISM, THEFT, VANDALISM, NATURAL DISASTERS, PHYSICAL DAMAGE, CONSEQUENTIAL DAMAGE AND ACTS OF GOD ARE NOT COVERED.“

If you install headers - warranty is void. If the engine fails while off-roading - warranty is void. Snorkel - warranty is void. Big tires - warranty is void. Pedal Commander - warranty is void. Oh, and if you don’t get them documentation of the install within 30 days of the install... you guessed it - warranty is void.

I looked into this a while ago because I was considering one but man, if you read the fine print, the whole thing is a joke.

I am not an expert by any means but I think the combination of the headers and the new air intake is too much of extra flow for the system. So I am guessing the tunning is set for a given "maximum" flowrate at full capacity with the stock vehicle, when you have the extras...the tunning is out of compliance or it doesn't know what to do hence the other issues. Again, I am not an expert but more like an educated guess here.
I am actually doing the supercharger job in September and have been reading and searching every little corner of this site.

This is all just shooting in the dark, what are your codes? My shot would be your very conservative Maggie tune. You are way outside the parameters of their canned tune.

I wish there was EFI Live, or HP Tuners support available for our applications. Until then I couldn’t bring myself to do one of these setups. Even though I so badly want to. Why leave all the power potential on the table. These chargers are capable of more than what they are offering. First system I’ve seen that wasn’t upgrading injectors.
