Some wires were detached from the connector. External harness to transmission. Need to get the correct colored wires.

Cant even find a wiring diagram but to start you off its aptly called the "transmission wire", from what your pic looks like. You can try rummaging around a FSM in the A750F automatic transmission system area for the 2UZ engine. Otherwise only things to try to help is post #228 here https://www.tacomaworld.com/threads...-for-second-gen-4-liter-trucks.289913/page-12
Or run through every DTC failure here to see which pinout might apply https://fjcruiserhub.com/docs/A750F-Automatic-Transmission-System.pdf

Or very last last ditch effort is find a Toyota Master Tech.

Stage 3 Icon suspension, toytec front, bilstein 5100 rear, FJ rear springs (air delete. Xreas delete), mild lift and level, steel winch bumper front full 3/8" steel skids beneath. Few other things coming.
Hey man, dealing with a similar situation with mine but the wires are there they just bypassed the connector, drilled through the internal harness sealed plug and pulled wires then crimped them into the main harness. Found it whilst chasing fluid leaks... Wonder why it's leaking from above the pan seal.... Grrr
Anyhow, did you dig up any wiring schematic resources? Colour codes for the internal harness to main harness? Anything useful?
I can't even express my rage at this level of stupid ass-hattery!

Those manuals should just about be the same, though pretty sure Toyota changed just a few wire colors between the years. The pinouts should definitely be the same though. But between the FSM and the Haynes manual for the 4th gens you should be covered.
