I have a '86 4runner I've owned since '88. 355K on the 2.4 and around 15K on rebuilt 5-spd transmission. The issue I'm having is when coming to a stop and depressing clutch and brakes, it will shake/vibrate like crazy. It won't do it if I use the parking brake though and a couple of times, would go not forward in first gear after the vibration. It shifts smooth down the road. Occasionally, shifting in reverse can be difficult. I took it out for a spin after I changed out the gear oil in transfer case and differentials. Driveshaft seems to be okay. Clutch pressure plate/throwout bearing? Any ideas appreciated.

Welcome from Wisconsin! I was going to go with pressure plate/throwout bearing/clutch disc. Did you replace them when you rebuilt the trans.? Maybe warped front rotors?
